If you have an older car and/or an ageing battery, charging a phone could cause trouble. It shouldn't cause an issue for healthy batteries though. Of course, that's assuming you mean charging your phone while you're driving. If you're sat in your car charging your phone from the car's battery with the ignition on and the engine off, this could definitely cause a flat battery.
